General Navigation:
- Click on Genomes to the left to load a genome.
- Drag the the vertical scroll bar to zoom through various levels of genetic data.
- Drag the the horizontal scroll bar to move along a sequence.
- Type an orf id an press return/enter to search for an orf.
To View Orthologous Orfs:
- Click on the orf whose orthologs you wish to view.
- Now press the "Load Orthologous Button near the bottom of the screen.
To Make an Alignment:
- Click on every orf that you want to align.
- Make sure they show up on the list of loaded orfs to the right.
- When every orf that you wish to align is on the ors loaded list click the align button.
- Wait until the message says "Alignment Loaded" (about ten seconds).
- Now you may view the alignment
- Use the vertical scroll bar to zoom into the amino acid and DNA levels.
To Load Proteins from the Protein Data Bank:
- Navigate to the orf level using the vertical scroll bar.
- Click on the upper right corner where it says "Enter a pdb id."
- Enter a pdb id such as 1dxx. Press return. The protein will load/
